There was one scene in Episode 3 that I thought was really good: Anakin goes to Padme after the raid on the Jedi Temple. Artoo and Threepio have this quiet exchange before Anakin tries to comfort Padme as the Jedi Temple burns in the background. Visually, it's a great merge between the two trilogies and it carries a lot of substance, mostly because the droids are there to witness it. I've always felt that the two droids represent the innocence of the saga, and having them in that scene worked emotionally for me.

Qui Gon Jin was sopposed to have lines in Ep. 2 and appear as a ghost is Ep. 3. He was a very important Jedi - he did discover how maintain spirit after death.
