My take...
1960s
1. The Who 2. The Velvet Underground 3. Beach Boys 4. The Beatles 5. The MC5
1970s
1. The Clash 2. The Ramones 3. Talking Heads 4. Roxy Music 5. The New York Dolls
1980s
1. The Cure 2. The Smiths 3. Echo and the Bunnymen 4. Bad Religion 5. New Order
1990s
1. Pearl Jam 2. Wilco 3. Radiohead 4. Portishead 5. Sigur Ros
2000s
1. Joe Strummer and the Mescaleros 2. The Decemberists 3. Arcade Fire 4. My Morning Jacket 5. Broken Social Scene
---- NOTES: - Any artist whose first record is from the last year of the previous decade will be considered for the next decade. ie, The Cure's first record was in 1979, yet they are very much an 80's group. - Yes, I purposely omitted Pink Floyd and Led Zeppelin, as well as the Stones. - I made a point to make Joe Strummer the only person with two different bands in two different decades, with The Clash topping the 70s and The Mescaleros topping the 2000s. Even though The Mescaleros were only active for three years, I feel they released the three most creative, soulful and vibrant records this decade has seen yet. A testament to this man's talent and timelessness.
Discuss.

btw, i like your 80's list i would replace BR with Depeche Mode and Bunnymen with Joy Division

Good list. Although Wilco's best work has came from the 00's. My Morning Jacket and Broken Social Scene are hands down the best bands to come from this decade.

The Beatles at 4th?

Soundgarden's Badmotorfinger-Superunknown-Down On The Upside run is better than anything produced by Sigur Ros or Portishead during that decade. The same could be said for Siamese Dream-Mellon Collie, a duo that slays the Portishead duo, and that's not to mention Sonic Youth, Dinosaur Jr and Pavement.

Pearl Jam and Wilco at the top of any 90s list is hilarious but I do give you credit for mentioning Portishead

Huh? Why is that so unreasonable? I wouldn't put Wilco in the top 5 personally, but they are a good band. Do you really think that someone mentioning PJ as the best band from the 90s is that outrageous considering it would involve their run from Ten through Yield?

Led Zep ruled the 70s for me.

I honestly don't know why a lot of people here seem to like My Morning Jacket so much. I mean, they're not terrible I guess, and I tried to make myself listen since they're talked about so much here, but they're just not that great. I saw them open for Pearl Jam, and it was pretty boring mostly. I know most won't agree, but I just needed to say so.
Anyway, here's some of my choices.
1960's 1. The Jimi Hendrix Experience 2. Cream 3. The Rolling Stones 4. The Beatles 5. Beach Boys
1970's 1. Led Zeppelin 2. Black Sabbath 3. Kiss 4. Pink Floyd 5. Boston
1980's 1. Metallica 2. Rush 3. Guns N Roses 4. Dio 5. U2
1990's 1. Pearl Jam 2. Smashing Pumpkins 3. Silverchair 4. Tool 5. Days of the New
2000's 1. Godsmack 2. The Killers 3. Alterbridge 4. Keane 5. The White Stripes

Some say Mariah Carey had a pretty good run too.

I thought this list was a joke at first
