Are you looking for the fan favorite shows or the shows that were sound board quality or the most unique setlists, etc? You'll probably have to be more specific before people will give opinions. Without knowing what you're looking for here are a few options:
1994 - Atlanta (was recorded for the radio and is widely distributed 1995 - Red Rocks and/or Soldier Field 1996 - Germany (recorded for radio)

1992 - 06/18/92 - Volkshaus: Zurich, Switzerland Great versions of songs, great improvs, and mamasan trilogy
1996 - There are great recordings of: 09/29/96 - Downing Stadium (Randall's Island): New York, NY 10/01/96 - Marine Midland Arena: Buffalo, NY 10/02/96 - Meadows Music Theatre: Hartford, CT I'd go Buffalo. Great Blood>Fame, SIFL tag (one of the first), and plenty of No Code.
1998 - 03/05/98 - Melbourne Park: Melbourne, Australia It is SBD and a great show. 07/22/98 - Memorial Stadium: Seattle, WA Soundboard/tour closer/good show I personally like the 3rd leg of that tour the best. Any show you can get your hands in awesome in my book. Check out 09/04/98 - Bi-Lo Center: Greenville, SC - the show is one big kick in the face. Awesome energy at middle of the tour. 09/16/98 - Great Woods: Mansfield, MA - Classic show. Good recording.

1991: I'm not sure here. I have like one show from this year. 1992: 3/04/92 - amazing show, tons of energy. 1993: 11/05/93 - the "shoes" show. Great SBD, interesting performance. I'm sure there are better shows, but this is pretty cool. I don't have much else from this tour, but this show won't disappoint. 1994: 4/03/94 - Of course, you could also opt for the AUD tapes and grab 3/28, 3/29 or 4/12. All are amazing. 1995: 3/17/95 - My favorite from the tour, regardless of sound quality. This show is ESSENTIAL. 1996: 11/04/96 - Most people will say the night before, but this show is tremendous. Great setlist, tons of energy, and a great AUD recording. 1997: They played five shows and I've heard none of them. 1998: If you want sound quality, grab 3/05 or 7/22. If you want great shows, both of those work, but I'm partial to 3/11 and 9/11. Really, you have to grab two shows from this year since they have such a different vibe with Matt than they did with Jack. The Pacific Rim tour with Jack is amazing start to finish. 1999: Again, they played like two shows. If you want something really different, grab one of the shows Ed did with C-Average. Good stuff.
Pearl Jam shows: Champaign 4/23/2003 Chicago 6/18/2003 St. Louis 10/05/2004 Portland 7/20/2006 Gorge 7/22/2006 Ridgefield 9/26/2009 Philadelphia 10/31/2009

the quality is not as good as Atlanta (which is an amazing show) but the 94 St. Petersburg show is widely regarded as one of the all time bests
Issac Turner orgainzed a march madness style live show tournament earlier this year in march. If you search for the thread there are a ton of good shows discussed at length in there
