windedsailor's video is the first scene that came to my head. Some others I can think of: When Adrien Brody comes out of the river in Darjeeling Limited. When the old doctor steps over the foul line in Field of Dreams. When Lee Pace almost dies in The Fall. Probably a good half hour of I am Sam.

Before the Devil Knows You Are Dead is a 2 hours long sad scene.

This fucking kills me.
There's tons of really sad scenes in Lord of the Rings, especially the one right after the battle in the field in Return of the King, or when Faramir is shot. But the winner, hands down, the one that made me sob like a baby:
The end of Dead Poet's Society.

I thought of that one too. But then again, it couldnt be happier either.

No one probably knows this movie, but I remember watching it multiple times as a kid and crying multiple times, especially with this last part. It's a pretty cheesy movie though.
The video is quite ridiculous, since it's dubbed in spanish and I couldn't find an english one.
*edit* Wait, this part isn't actually sad, it's the happiest part, but still a cryfest (for me at least) but happy tears then. I'm too lazy now to find the saddest parts.
