are you trying to mimic the studio sound of his guitars? Or the live sound?
They do coincide sometimes but you have different eras to choose from
Early days he seemed to use marshall heads and stacks exclusively, he eventually went to using smaller tube driven combo amps and overdrove them using pedals. As far as pedals go, he used maybe half a dozen in the early days, riot act era he had probably twice or thrice as much on stage (!) but it seems he cut back on it for the Avocado tour.
I googled "Pearl Jam Signal Flow" and this was one of the first results:
I'm sure you can play around with the different set ups there to mimic a pretty faithful sound for all eras of Stone's music. Good luck and let us know what you come up with that sounds good!
Edit: Also, judging by the live vids that have surfaced on youtube from this year's tour, it seems he's ditched the smaller combos and gone to a mashall halfstack, but who knows the other amps may still be on stage out of view

also just a heads-up reminder when it comes to tone. even with the same equipment you won't generally nail the tone 100 percent. mainly due to you being you and stone being stone. everyone plays a bit differently in their approach and that can effect the sound. also the way the guitar is setup as well in regards to how the pickups maybe wired, string size, action etc.
the gear stuff will get you in the general ballpark though. you generally see at least Mike and Stone change up gear each tour. Mainly cause they have so much to choose from and share with each other. example, on the current tour Mike has the red Savage head and the Savage 2x12 combo that stone has used in the past. (stone used the red savage on the riot act tour and the savage combo on the yield tour)

At the same time, playing around with your own tones and amps to do PJ covers can be fun as well. As long as you're not using some lame nu-metal tone to play grievance or something then you should be fine
On Stage i mainly use a Line 6 Spidervalve hybrid head with a marshall 1960 a/b cab. I mainly use the blues setting which most resembles a creamy warm Bogner amp (which is no surprise since the tube electronics are supplied by Bogner), but more often than not when i crank this setting i can get decent 2000 PJ era distortion (most similar tone would be In My Tree when the second verse "waive to all my friends" begins), using a Les Paul guitar of course. If i use a Strat with alnico single coil pickups, and dial back the volume knob i can get a decent sound reminiscent of In Hiding out of the tone.
Point is, unless you are actually striving for Imitation of the exact tones, you have some leeway for similar sounding guitar tone

The biggest and easiest thing that you can do is simply to be sure that you are playing through a decent quality tube amp rather than a solid state amp and to get a solid quality distortion or overdrive pedal such as an Ibanez Tubescreamer or a Boss DS-1. The options for good quality distortion pedals are almost endless. I just stay away from multi effects - they are generally more of a quantity over quality type of deal. If you want the Pearl Jam sound, you stick with good old fashioned analog equipment and don't jump on board with modern equipment fads. And don't overdo the distortion as someone already mentioned with the lame "nu-metal" sound. Instead, crank up your tube amp to it's sweet spot and drive the tubes with a simple medium set overdrive pedal and that will give you Stone's tone for days.

Emulating your favorite musicians is a good way to initially learn, but do yourself a favor and work to create something that's yours.
There are so many different amps, tubes, speakers, and pedals out there. Try them all and find what you like to dial in your own sound rather than doing exactly what someone else has done before. It'll help you create your own identity as a musician.
